Zone dependant, but no not typically.

Surefall Glade is an exception iirc.

Most zones do not have a faction hit for killing them.

However, killing bears in Surefall Glade and wolves in The Great Divide will give you faction hits.

There might be a few other zones with faction hits on them. Like just about all mobs in the game, you have to go find out.
